Yes. Heated flooring systems work with a thermostat. You can set your thermostat to turn the system on based on the floor temperature if it is working in conjunction with some other heat source. If the floor is the primary heat source, then the thermostat can be set to turn on based on the room's temperature.

Should I worry about EMF?

Any electric device gives off a small elecromagnetic field (EMF). In most cases, especially in the case of heated flooring, EMF's are completely harmless.
